I have used the Feldon's calculator for the diameter and length of the chimney wold that change I if 90 it up out of the end cap on the opposite side from the fire box instead of on top of the smoke chamber

You will be fine as long as you make your vertical transition as quickly as possible.
IE make your horizontal piece just long enough to weld out.
